If you took the Wii version (which is flipped horizontally) then flipped it upside down (vertically), wouldn't it just rotate 180 degrees from where it was originally, meaning ALTTP would be upside-down from TP?

No because it would still be mirrored. If the regular version is flipped Lake Hylia and Gerudo Desert are to the Southeast of Faron. But if you flip the mirrored version they're to the southwest and that is the map that looks even a little remotely like ALTTP.
