Or the Koroks planted the seed in a new place. If they do live in another Great Deku Tree that one was likely planted on top of a mountian.

It didnt. The Forest Haven is the Deku Tree's meadow, which is almost a separate part of the Kokiri forest

mm... We should also conside the tectonic plate theory

The dead deku trees probably overgrow when exposed to salt water or something? The forbidden woods my guess is the exterior kokiri forest, in OOT the kokiri forest i surrounded by a big barrier of trees, therefor it could've overgrown raising the kokiri forst above sea level

Look at it this way:
If the Koroks lived there long ago, it might have been when they were still the Kokiri.
And where else do the Kokiri live? Remember they were afraid to leave the forest because they thought they would die or get turned into monsters.

How exactly would Kokiri Village find itself on the top of a Mountain... wouldn't it be much easier to make a new village?

The only reason they fly is because they transformed into the Koroks. The only reason they did that is because of the flood.(the Deku Tree says they transformed into the Koroks after the flood) They needed to move because of the drastic changes. Plus the only reason they fly around is to plant more forests.

Talking about how Kokiri Village is now on a mountain is like explaining how the Temple of time moved from Castle Town to the Lost Woods. Exept, with what I'm saying, there really isnt much of a difference between the location of the Kokiri forest and Forbidden woods

Not clearly. They are more inside and under, than ON the mountain(which is how every dungeon and cave is in WW)

Moving a single building =/= Creating a few dozen mountains

I'll admit these places are similar, but every Zelda game (outside hyrule) has similar locales, that doesn't mean they are all the same.

Not everything in video games have to make sense. You should know that.

How about this for an explaination for everything: Magic. It was magic that made the mountains. Like how the seeds of the Deku Tree can "magically" make islands grow.

I think the Gorons moved to Goron Island, and the Zoras/Ritos took their place. Why the Gorons moved, I have no theory for that yet.

If I recall correctly you said that hyrule was warned about the flood, who says The Deku tree couldn't have raised the land BEFORE the flood? HMM
