That and the WW's ending feels like it's been nullified.

I think both Daphnes and Ganondorf got caught up in the moment, causing them to not think straight. Why a King of Hyrule wouldn't know the fundamental workings of the Triforce is just odd.

I think his wish got through. Old Hyrule was flooded, erased, destroyed etc. Just because a gang of pirates decides to randomly name new land Hyrule doesn't mean old Hyurle will come back. In fact, I don't think this new Hyrule will be related to the old Hyrule in any other way than ancient custom that has been carried on. It won't be the holy land where the Sacred Realm along with its golden power lay hidden. Or am I wrong?

Daphnes specifically wished that Ganon's "destiny be fulfilled" if Ganon is in Spirit Tracks,
or FSA follows Spirit Tracks, that wish evidently wore off when Daphnes died...

Well actually, Daphnes knew full well about the Triforce's power, he wished that the old Hyrule to be destroyed and let Tetra and Link live in their World the flooded lands of Hyrule.

His wish was that he wanted Hyrule to be flooded, he had full notion that he was going to die from that wish. so Daphenes did nto get ****ed up, he wished for Hyrule to be flooded so that Ganondorf could no longer try and claim it.

I'll admit that this does devalue Wind Waker's ending, but this kind of thing happens a lot in works of fiction. Like when a character makes an emotion exit in a TV series only to return a few seasons later. Mona Simpson. Rose Tyler.
