Yeah that was from Zelda.com
The english Zelda site that's notorious for their errors.

They also claimed that LA is a confirmed sequel to MM, and later, that LA happened during AoL. That site is full of bull****.

IMO, the Goddess of Time = Nayru.

(explaining why Zelda, who has the ocarina of time and is in charge of the temple of time, got Nayru's Triforce.)

Judging by the symbols of the three songs played on the Harp of Ages, (Tune of Echoes-Farore, Tune of Currents-Din, Tune of Ages-Nayru) I guess all three goddesses have some control over time, but Nayru has the most control over it. So maybe Nayru was watching over Link when he stumbled into Termina so he could save it and return home.

I doubt that Termina has to do with the three goddesses, since they don't seem to give a crap about Termina.

It was a quote from somewhere (don't make me go get it please) that Termina was created when the gods screwed up, and something slipped through the cracks, thus making a parallel world to Hyrule. It has something to do with them, but they probably abandoned the world. Or they sent Link back to save Termina, who knows?

It's from NoA. NoJ hasn't said anything, but I take it as canon. It's still a Nintendo official quote.

I still don't understand why Zelda using the Ocarina of Time to send Link back in time necessarily has anything to do with Nayru. Zelda's inherited piece of the triforce commonly being represented by Nayru doesn't mean he powers come from Nayru, or that Nayru has anything to do with what Zelda does. The Temple of Time, Ocarina of Time, and Song of Time are all things held within the knowledge of the Royal Family, and not just Zelda who gained the triforce piece of wisdom. Also, Link is the Hero of Time, yet holds the triforce of courage, most commonly related to Farore and not Nayru.

I think it makes much more sense that there is a separate goddess out there that controls the flow of time. 'The 3' are still the main goddesses, but there must be lesser gods/goddesses out there....

The Goddesses created the passage of time, thats a proven fact, So it doesn't make sence for there to be a forth Goddess of time, yes there are many other "gods" out there but most have pretty minor powers in contrast that related to control of a aspect rather then creation of a aspect.
