A proper factory restore obliterates the hard drive of everything, then re-installs the OS and programs that originally came with the PC.
Unless it somehow jumps to the BIOS, albeit it's a very, very, very unlikely scenario.
BIOSes differ from PC to PC, unlike your OS. Malware can be effective in its goal because there are many devices running a Windows OS, the very kind of OSes they are usually coded to affect.
