Twilight Princess had the best dungeons, IMO. Purely in terms of size, complexity, puzzles, themes and immersion. If we're judging the dungeons by story context, probably another game.

I think the Shadow Temple relies its horror on imagery whereas Forest Temple is more subtle about it and uses ideas. It just has a creepy eerie feel to it without using much of the color black.
