Short answer: Four Swords Advetnures was developed as the new backstory of A Link to the Past. Buildings that were new in our Swords Advetnures are in ruin by the events of A Link to the Past. In Four Swords Advetnures, Kakariko was being attacked by thives. In A Link to the Past, the villagers of Kakariko mentioned the time when Kakariko was being attacked by thives. Others things, too.

I see a big flaw in your timeline: Four Swords/Adventures is the (almost direct) prequel of A Link to the Past.
