If two places share the same name in the Zelda universe, it does not mean they are the same place; they just share the same name. Hylians name new landmarks and buildings after old ones.

I'm going to get this thought before I explode and kill someone: if you 'retcon' the Temple of Time - oh, you just wiped out the existence of forests during the Ocarina of Time era. Congraulations - you 'retcon' made it so that forests never existed, meaning Ocarina of Time storyline has holes everywhere now because forests aren't supposed to exist if the Temple of Time was there.

And why does the Twilight Princess Temple of Time have DIFFERENT ORIGINS to the one in Ocarina of Time? Why the hell did the Spiritual Stone panel go? Since when was the Temple of Time created by weird birds? You did it again - you created another stroryline plothole by 'retconing' the Temple of Time instead of common sense: they can't be the same without massive, huge, great big plotholes.

There were two Kakarikos? Didn't Aonuma clearly say that just because a building has the same name as another in the Zelda games - it doesn't mean they're the same one! I love classic line theories! Some things I don't agree with, but there's nothing actually impossible from how I see.. It's a bit awkward to read as you explain all the lines one after the other, but as far as it was understandable it's ok!

Couple of things (though they're unimportant really) Ganondorf can't have started the Fierce Wars, Ocarina implies that he helped the King stop them explaining his allegiance and trust in OoT.
2- this is personal, try razing it a bit. You have lots of wars where there need only be one. I perhaps take this too far on my timeline and try to combine too many, but you go the other way and there are so many things that seem to be there only to explain the most unimportant of backstory which can easily be applied to bigger things. Look through the events and see which wars mentioned could be the same and which have to be different.
