It's possible to miss the Scarecrow Song?
Also there's another thing missable in LA. The game requires that you need Bow-Wow to eat those flowers in the swamp area if you want to get into the Bottle Grotto dungeon. However after beating that dungeon and returning Bow-Wow to Madame MeowMeow, Bow-Wow can no longer be used and the flowers cannot be destroyed. This makes getting optional chests in that dungeon missable. There's also a chest containing some rupees in the swamp area as well, blocked by another flower.

you can kill those flowers with other items (like lvl2 sword) later

So the Scarecrow Song will still play even if someone dies?
I don't think you can. But I guess it's worth a shot for me to try out.

I have another for AoL.
There are P-Bags in AoL that give you experience points. But if you die before leveling up, you lose all of your EXP points, and P-Bags in set locations disappear after being picked up. So if you die after using a P-Bag and don't level up with it, then it's kinda like a wasted P-Bag. Not sure if that counts though.

I have one for TMC. The Kinstone fusions in the library. If you don't get all of them before beating Vaati, then they're impossible to get because after Vaati is finished and you save, the library becomes inaccessible.

I can say the N64 grey cart for certain does that. My first playthrough, I died so many times at Bongo Bongo it'd shame anyone.
