Yes, i have certainly noticed that before. And when i noticed Ganondorf had rounded ears in OOT, i always thought that it is how it's meant to be for all Gerudo's. But obviously not any more, seeing as how Ganondorf's ears are pointed in WW and TP.
So i'm guessing that they just never paid much attention to the shape of Ganondorf's ears. |

OoT was the first time we got to see ganondorf as a person, not just a piggy, so it was the origination of most of his "backstory" (what little there was). all subsequent games should have taken the cue and kept true to the looks of ganondorf in OoT, since it set the precedent.

I very much agree about Ganondorf being the first human form, and also how people don't really think about it. I believe his ears were rounded because it made him that much more mysterious, giving him a somewhat "outcast" (compared to everyone else who had pointed ears) appearance.

I don't think there is really any importance to it, look at the rest of the series. There are changed in everything. No two zelda games hav ever had charactors exactly the same (exception being the oracles) even games which are directly related, they still hav minute diferences to the charactors, not to mention that there was a complete overhaul of the artistic style in TP, so something like the ears is to be expected to changeg with all that.
