There are essentially four Zelda story-arcs. At the moment it's unknown how the arcs tie together (if at all). Here is how they go (a new line indicates a new generation and a new Link).
Arc 1:
Ocarina of Time, Majora's Mask
A Link to the Past, Link's Awakening
The Legend of Zelda, Adventure of Link
Arc 2:
Oracle of Ages and Seasons
Arc 3:
Ocarina of Time, Majora's Mask
The Wind Waker
Arc 4:
The Minish Cap
Four Swords, Four Swords Adventures*
*It's not entirely clear how much time takes place between Four Swords and Four Swords Adventures. It could be a few weeks or a few decades.
Some people consider these to be four alternate continuities (with the N64 games taking place in two continuities) whilst others think that there is a way they tie together. The only games that cause any real problems are The Wind Waker, which on first look seems to contradict A Link to the Past and also doom Hyrule forever (we'll probably have to wait for a Wind Waker follow up to know for sure) and Four Swords Adventures which seems to give a new origin to Ganondorf (although as I said earlier, there is a possible explanation for this).
Anyway, there are some clues on how these four arcs could tie together. Here are a couple I've noticed (beware of SPOILERS):
CLUE 1: In the GBA version of A Link to the Past a bonus dungeon called Palace of the Four Sword is unlocked when you complete the Four Swords game. In this dungeon the Four Sword lays hidden as four separate swords (as happens when someone uses its power to split into four). Since the Four Sword was created in The Minish Cap this means that if the dungeon is taken as canon then A Link to the Past has to take place some time after The Minish Cap (and possibly both Four Swords games as well).
CLUE 2: In the Oracle games the complete Triforce rests in Hyrule Castle and Ganon is dead. This means that the games take place either generations after A Link to the Past or generations after the NES games. Probably the prior.
