I particularly liked the Zora Prince, I can't really remember his name, though...
He was pretty cool, imo.

Ralus was his name I think. But personally I liked Midna, she was just so mysterious.

Ganondorf
I'd have to say Ganondorf because his late entrance into the game is of course expected yet very mysterious.
 And of course he looks a lot cooler... and his final fight in the game is as almost as fun as classic Mortal Kombat.

i liked Argorok because he was the only entertaining boss fight in the whole game, and one of my favorites in all the LOZs.
