The King drowned with Hyrule, at least I assume he drowned... So the boat Link rode off in was lifeless. BUT I do see what you mean, and it bugged me to see Link on the pirate ship at the beginning of PH, they should have at least explained the absence of the little boat that we all became so attached to...

That's actually a scary thought. Link thought the King of the Red Lions was just some talking boat, not an actual person. The look on his face when he realized that it was the King of Hyrule! But anyway, King Hyrule died at the end of the game, so looking at the King of the Red Lion's head on the boat is as equivalent as looking at a dead person.

What bothers me way more is why in the end of TWW did Link take off in TKORL in the first place. Why wasn't he on the pirate ship? They were going together anyway weren't they? I get that Nintendo wanted to show the boat is lifeless now, but having them leave in the same direction separately like that looks just... not good. Link has friends at the end but this suggests he goes on alone somewhere else while Tetra and the lot leave in search for new Hyrule. I don't like it.
Since Link and the pirates are travelling together at the beginning of PH, it would make absolutely no sense for Link to go alone in TKORL next to the pirate ship. Seeing the boat was unnecessary they probably sold it, or left it for safekeeping somewhere. Or maybe it's stored inside the ship for any occasions it might be needed.

Seriously!! Link basically rode off on the corpse of the KoRL at the end of Wind Waker, and then what? He seels the body somewhere? Its terrible! The boat should have been destroyed somehow at the end of Wind Waker, along with tKoRL and Hyrule... everything would have made more sense...

Well, at the end of The Wind Waker we see Link in the King of the Red Lions sailing beside Tetra and the pirates. My theory is that some arguments and disagreements arose about lack of social interaction during this endless travel across the ocean and Tetra forced Link to sink the lifeless piece of junk and climb aboard with the crew.
Either that or Link couldn't catch up with Tetra's ship in the King of the Red Lions.
