I think the simple explanation for why the Magic Armor runs on Rupees is because Nintendo didn't want people to run around being invincible - they had to have some kind of downside to using ultra-powerful armor. It also says your Rupees turn magical when you buy the Magic Armor (but only when wearing it).

I think it's probably a good thing that they removed the magic, seeing as there's not a lot of places it could be useful.

Possiblly but Twilight Princess didn't focus too much on the Godesses. Maybe Spells with similar effects. They did that in Link's Awakening right?
