When I watched my sister play through the City in the Sky dungeon from Twilight Princess, I noticed that some parts seem like the interior of a nuclear power plant. The wind alone couldn't be powering the fans that keep the dungeon aloft-keeping such a structure in the air would require huge amounts of power-power that wind-powered generators can't generate. What do you think powers the City in the Sky?

Well, I really do think that the wind power is what is keeping the city afloat considering there are so many turbines inside of the buildings plus the propellors on the underside of each structure. Also the air going inside each building and their mostly empty interiors would allow for more "floaty-ness" I guess. Oh, and we don't know what material the Oocca used to create the city. Maybe it's really light.

But in all seriousness. You're just over-thinking it. The technology of the Oocaa is awesome at best. Its not too impossible for it to be powered by the wind and the various propellers you see.

Well there are the wind and turbines that others have said before me. They could be storage energy at times when winds may be lacking, but that would be impossible to happen in areas like the sky.
We can also look at the technology the Ooccas have invented, such as the Dominion Rod. That's another factor other than wind itself.
