Not only would this story break away from the usual, it would allow the possibility of traveling to other nations neighboring Hyrule.

I like this idea. But you make it sound like Zelda is going to be all by herself, much like Link is at the beginning of his adventures. And I don't think Zelda would carry the entire responsibilty: are you forgetting the sages?

They'd still be around in the period after
OoT. I admit they didn't aid Link very much in
OoT until the end of the game, but they still seemed to have a considerable amount of magic.
If some of them were injured, captured, or killed, it would explain why the races are in a state of civil war, because their rulers aren't there to keep the tribes in check.
Zelda could go to the remaining sages for aid, and they could then either travel with her or give her a boost in power or new ability/spell. Maybe you could even play as the sages for certain parts of the game.
And hey, it would be a good excuse to see the old sages we all love in new graphics.
