Link has always defended himself to the best of his abilities...but sometimes his abilities aren't enough. Let's take a look at the other Links in the previous games:
LA: It was Link and his boat vs Mother Nature. The storm was too strong for him, and mother nature won by striking down his boat.
ALttP: Link succeeded by rescueing the princess, however he had to flee because he wasn't powerful enough to face Agahimn without the aid of the Master Sword.
OoT: The first time Link met Ganondorf face to face, he was obviously too weak to stand up to Ganondorf's blast. He did all he could, but at the end it was Link who fell to the ground.
MM: Link could not overcome the Skull Kid's curse when he was turned into a Deku Scrub.
OoS: Link tried to protect the Oracle of Seasons (Din), but without the aid of a sword or sheild, he was pretty much useless against the awesome raw power of General Onox.
OoA: Link tried to protect the Oracle of Ages (Nayru), but even with the aid of Ralph (soo little aid...) he didn't hold any vast knowledge about the currents of time and undo the future Veran has changed from the past.
tWW: After infiltrating the Forsaken Fortress, Link was no match to go up against Ganondorf's pet, the Helmarock King, and far from actually going up against the Prince of Theives himself. He was simply tossed off at sea...
FSA: Link did have a sheild, but that was far from enough to defeat Shadow Link. Knowing the consequences, Link pulled out the Four Sword from it's pedistal and started to charge at Shadow Link. But before he could, a dark wind whirled the four heros up into the air and flung them far away from the sanctuary.
tMC: After the ceremony, Link, Princess Zelda, and the King were able to meet the victor of the competition, Vaati. Even with his trusted sheild and Zelda's Force, they were no match to protect either one from the awesome power that bestowed inside the frail body of the sourceror Vaati.
It just seems like that Link will always defend himself, however there will always be a much greater evil to overcome him in the begining. Through time though, Link will gain more strength and overcome his foes.
So I'm quite sure that a CGI cutscene or something will show and explain to us exactly why and how Link got captured. My guess? Well my guess is this: A portal opens and a few monsters are let loose. Link fights and destroys the monsters. Now an even larger, more powerful monster fights Link (a monster in which Link will undoubtibly loose to no matter what) and Link falls to the ground (he looses possibly because he isn't strong enough, or because he doesn't have the power to subdue the foe without the aid of Midna perhaps). When he wakes up, he is found in chains at a dungeon where he is being kept.
