I've just looked through a text dump of Majora's Mask's script, and there was on a quick sweep through
nothing about the Golden Goddesses flipping the Temple upside down.
I'm also familiar with that theory, but I think that's more one of the more popular fan-theories like the Stone Tower of Babel theory, and nothing actually 100% solid.
I'm sure someone will have a dedicated look through a text dump of the game though after looking at this thread and let us know though.
But Termina is, for all intents and purposes, completely separate and independent of Hyrule.
