Yes, I think they did that because the story isn't complete. There's still an even higher evil afoot (Twinrova and Ganon). Once you've beaten the other game and those two bosses, it would be just like all the other Zelda games. I guess having a game "not at peace" just makes it so you could replay the "Epic" last battle with the villain again, and again (and that gets old...fast).
What I think they should do is this (got the idea from LA). If you play the game without dieing once, you'll get to see a peacefull Hyrule (or whatever land you are on), and see how everyone's lives have changed because of you, play more mini-games and possibly new sidequests. All of that could be yours, if you play the game "perfectly".
