Plus, since when does Nintendo really care about the story? Does anyone really think, that Nintendo is going to create an epic story just for the heck of creating an epic story? Going back to the origins, reintroducing the Hero of Time, showing us the flood and explaining the whole timeline? No, they won't do that. They come up with ideas like "boat!!" or "wolf!!" or "train!!" and THEN they are going to develop a story around them. If it can't be connected with any of the previous games and their timelines, then they just create a new one. That's how it works, guys. Don't ever get your hopes up for an all-epic story Zelda.

No....
You fail miserably. My theory is the best possible one that there is, that is, working with the information we currently have - no sword in hand and a completely different era suggesting pre-
OoT war.
But if you think about it... making a Zelda game in this era is the best possible choice that they could make. It would set them up with everything they need.
Also, when did I say this would explain the flood? You just make stuff up as you go to make your post longer or something?
