Well in that case the nun killed c2 transfering the code to her, wich means she no longer has geass. Afterwich the nun went crazy and killed herself.

Lelouch stole the code away from charles, if you remember Lelouch told Suzaku to not interfer (he had planed it). Since normally a code is transfered by death he was able to gain it by killing Charles something that is normally impossible because a person with a code cannot be killed, but Charles was.

For those who think Lelouch switched places with Sayoko, the maid, I am sorry to disappoint but they didn't. If you look closely, you can see sayoko in prison, along with cecil and nina. He wanted to die, for the sins he committed, killing hundreds of people and using geass on people.
I doubt they will make a third season, having lelouch ressurect not only once but twice seems a bit lame, even suzaku survived a explosion from lancelot and he was inside it. he didn't even have a scar or anything indicating a serious injury. But I hope they make a epilog, showing how the characters continue their lifes.
