Ganondorf considers Zelda a formidable opponent and a huge threat to his plans. That's why he kidnaps her. And why the heck do you people always bring up her dress as a reason why she can't fight? Do you think it's attached to her skin or something?

Use your imagination. Link doesn't even
have to be present. There are various windows of opportunity for Zelda to have to take matters into her own hands in Link's absence. Link was sealed for seven years, removed completely from the Adult Timeline, left Hyrule and went to Termina
and left for Lybranna and Holodrum. These are all times in which Link is absent. If something were to happen, Zelda would have to do things herself, because Link wouldn't be there.
