As seen in Twilight Princess, Zant cannot be defeated unless you have the Master Sword (whether or not those two Sols are also required is up to you).
As seen in Majora's Mask, nothing special is required to defeat Majora's Mask in any form. The Fierce Deity is completely optional.
To sum it up, Zant can hurt Majora's Wrath, and Majora's Wrath cannot hurt Zant. Zant wins. In addition to this, if the fight occurs at a time in which Zant believes Ganondorf to be his god or after death when he's possibly become jaded, the brainwashing element is gone.
