It states several times in the game that there are no fish on the Great Sea. Also there are clearly and abundance of monsters. This is what happens when you try to apply logic to Zelda.

Nicely done. Makes me wonder what everyone eats without fish. Pork, perhaps? The only thing I have to add to it is that the zora would naturally try to escape the water with Ganon's minions (more easily adaptable than anything else I would presume, due to his dark magic) running rampant in the sea.
There may be some biological differences between the Majora's Mask zora and the Ocarina of Time zora, but I doubt it.
