So, for a franchise that spans about twenty years and fourteen titles we've got two female villains. Twinrova was just a boss in OoT, a simple lackey for Ganon. (And in my opinion, one of the easiest bosses in OoT). Also, they hardly appeared in OoX, so Veran was the only lead female antagonist. I'll give Veran to you, but that's just one of fourteen titles only one.

I think it makes a far more engading "villain", if you can even call it that, than Ganon, Vaati, Dark Link, or any other Zelda cliche.

On a side note, the Twilight was interesting in Twilight Princess because, originally, I thought that the Twilight was an entity of its own that couldn't be controlled by any real organism. I felt disappointed when I found out that Zant (or Ganondorf) were in complete control of the Twilight because it took a lot away from the mystery and evil of the Twilight. I wouldn't mind Nintendo bringing back an idea similar to the Twilight or a nightmare, but I'd really like them to build on the idea. Link vs. the universe seems far more engaging than Link vs. another cliche Ganon-like baddie.
I understand what you're saying, KeeSomething. What makes a villain "scary", for lack of a better word, is the unknown. People often wonder and fear what they don't understand. Kinda reminds me of the Silent Hill series, in which there is no main antagonist it seemed more like the town of Silent Hill was, a weird, faceless evil that can't truly be battled my physique, but my sheer will power and courage.
