I didn't play TP, so I wouldn't know, but in real life it depends on when you go back to the past.
Present - 6 pm. Sword is there, pick it up
Go to the Past - 5 pm. Sword is gone. Return to the Present.
Some time between 5-6pm, Sword was returned to its place.

EDIT: okay, after re reading that a couple of time, I think I get what your saying, but it's late, and I just got home from work, so to clarify, u mean this would be like Link picking up the sword, being sent back in time. He ends up in the time while OoT Link is an adult, out on his adventure probaly in a dugeon or something, then returning to the present. This means that sometime between the present, and where he was sent, the MS was returned to it's place. Am I on the right track?
