Personally I think the Sages are spirits in a physical form, and when you defeat the boss, then they leave the physical world (hyrule) and go to the Spiritual World (the Chamber of Sages).

As for the annoying Owl, Rauru is not annoying, he is direct to the point. Kaepora just keeps babbling on till you just wanna hack n' slash at him.
