My guess it's what's causing all of these visions on the island (like Kate's horse, Jack's father, Ben's mother, etc...) because when Mr.Ecko "fought" it, it sorta showed synapses of pictures (possibly memories)? But if you want a hard proof of what it is, then I don't know.

It cured Locke's spine/legs. It's making pregnant women die. Somehow making one man live "forever" (it's the native guy that talked to Ben as a child, but even as the years went by, and after the Purge, that native guy never aged one day).

Government cover-up. Have you seen the movie Resident Evil (or even played the game)? In the movie/game, the Umbrella Corp. Had to seal off the city (and kill everyone) so their secret would remain safe. I think that's what's going to happen to most of the people on the island.

sewer? OH! Sawyer! My guess is Ben ordered the Brain Washing so he could be an "Others" soldier without one hint of disobediance.

It's possible that his father was brought to the island BEFORE the sub blew up. But then again, why make so much emphasis about the "secret box" that whatever you imagine will be in there. So it just may be the island's power.
