I liked the series...as a drama. I don't own any volumes of it because, frankly, I doubt I'll ever watch it again, it's just too depressing.
And yeah, it's messed up. The episode that ends with Asuka getting "mind raped" is kinda the clincher.
Now, I've never read the manga, but from my understanding it's vastly inferior to the TV show. (Rather like the Cowboy Bebop manga)

I disagree there. She was in a coma in the show, and the romantic tension was there.
Now, it was still probably done for the shock value (End of Evangelion was really the series creator's way of trying to upset all of the fans.), but it was hardly out-of-the-blue.

I actually liked the original ending. End of Evangelion does it much better, but I didn't find it to be horribly out of place or anything.
Of course, the "elevator scene" was torture to watch. So much time, so little animation!
