Ganondorf from Zelda series? (or Zant from TP)
Bowser from Mario Games?
Andross from Starfox games? (or Wolf)

Those are the main 3 I can think of at the moment. If I don't have any up here that's your favourite, post it here and explain why he/she is your favourite villain.
