Twilight Princess occurs at the same time as
The Wind Waker does, just in separate timelines, I doubt the sequels to
Twilight Princess have anything to do with it...
There could be several reasons why a Hero failed to appear, but the cause of the flood is stated- the Goddesses flooded Hyrule to wipe out Ganondorf.
I doubt they'd make a game about it (the Hero never appeared, so he couldn't just show up and fail), but I would like to hear, perhaps as backstory to another game, about why there was no Hero- I'm guessing he was dead.
