I don't think the redemption of Termina is connected to the destruction of Hyrule, but I think it's ironic that the goddesses ended up sparing the irreverant Termina and wiping out their beloved Hyrule.
I'm hoping Twilight Princess will explain just what went so wrong in Hyrule before the Flood. (And it would be completely awesome if TP provided some backstory about what happened with Termina.)

I'm confident the same goddesses watch over both realms, since otherwise there's no possible explanation for the Triforce on the Stone Tower statues.
Additionally, the Goddess of Time was aiding Link in Termina, the same goddess Zelda prayed to in Hyrule. That proves that the same deities watch over both worlds. The Goddess of Time is probably Nayru. I think sea once pointed out that the color associated with time is blue, and Nayru's signature color is blue as well. Plus, while Din formed the earth and Farore brought forth life, Nayru created the natural laws, which should include time.
